What tool did you use to extract the file?

I get a similar problem. I extracted some models from War3.mpq using WinMPQ (the latest version, DOES support zlib compression), checked the extracted mdx in a hex editor to make sure they were fine (and they were), then when I tried to use 2.1 on the mdx it complained for every one of them that they were an "Unknown format". I used the recently released auto-installer, as well as reinstalling War3 without running any patch, etc.

stuff
the original files are in war3.mpq so you can use WinMPQ or something to get them.

Just go to the FIRST page of that thread. I added some months ago a link to a standalone installer, that extracts the needed DLLs.

Does this problem only occur on particular files or with every file?

1) Uninstall WC3.
2) Install WC3.
3) Download my installer for this tool (follow the link I posted in my last post here).
4) Install the File Converter into an independent directory.
5) Start to read FAQs and other posts, which can prove to be helpful.

Invalid file type error, despite doing everything that was suggested.

I am really annoyed about all the problems regarding this tool. It's all based on the stupidity of certain people in this forum. Dudes, we have some section on this site, that is called Download Section, and as the name suggests, it's a place where you can download files, such as tools, maps, campaigns and much more. For gods sake make use of it.

The directory should be as is, no new files.
Have you ever tried the installer I created (1st page of this thread)? I can't believe it that there is so much trouble with this tool.

I didn't meant you. The thing with your installation is that it needs 3 MB, while my installer needs 750KB.
I, for myself, never needed any installer or something. If you read the readme and understand it, it's easy to know what to do. But since my installer, the installation procedure of this tool should be foolproof. As I said, should be.
