You can put it at three locations, but two are useful:
1) War3Patch.mpq (make a backup of it before you insert the skin)
2) The map, where you want to have the skin, since W3Ms are also MPQ files.
The third would be war3.mpq, but because of it's large size and because it'd be overrided by War3Patch.mpq it is NOT recommended to implement the files into it.

You should also consider the following:
1) If you want to replace an existing skin, you have to use exactly the same path as the skin was before (in war3.mpq).
Example: The skin of the grunt (Grunt.blp) has to be in the folder "Units\Orc\Grunt\"
2) If you don't want to replace an existing skin you have to use UMSWE to set the path manually, where the skin resides. In addition you'd have to extract the original models and put them in the same folder as the skin (inside the MPQ). Otherwise the unit won't show up. If you put for example a modified grunt skin into "Units\Orc\Grunt2\" and not put into that folder the files grunt.mdx and grunt_portrait.mdx. Please remember that this is only an example.

The easiest way (if you are a noob) would be to replace an existing skin!

also, note that if you do not need the skin to show up in game (perhaps you are still working on it and want to see if there might be any places you needed to correct) you can put it in your war3 folder... for example, if you put it into Warcraft III\Units\Grunt\
it would overwrite the grunt in WE but not in game. this is just much faster because you dont have to bother with MPQs
