Is there a reason why the system uses abilities to adjust attributes instead of using the natives?

Natives alter the base stat, abilities give the bonus green numbers.

Out of curiosity... it is possible to reverse the amount of damage received through the "Item Permanent Damage Gain" ability? The same goes to armor.

You cannot alter the base armor of a non hero unit AFAIK. You can only change the green numbers.

Chaos might work, but is impractical.

Sure, but I know of a number of abilities that don't work and/or crash the game when you input negative numbers. Plus, a number of other abilities are hardcoded so that they can never have negative values no matter what negative you put in.
