Don't know what you're doing wrong, but attached map with working gates.

Just defined the two regions, double-clicked in WE and set appropriate settings. Colour is optional.

My Waygates are custom waygates, but they worked fine in the other map... I also have everything 0.5 size, would that be a factor? Ill test this, but id like others to comment....

Also, there is a border between the gates, would that stop them from working?

Did you turn on the waygates?

Huh?

1) What?
2) Why?

The waygate must have the Waygate Ability.
The waygate needs a destination and must be turned on.
Unwalkable pathing maps may interfere with the waygate's function.
Setting different destinations for a waygate multiple times may cause it to bug.

EDIT: While working on the Magic Race, I made custom waygates and set their destinations in game. After a few different destinations, they had a tendency to bug and either stop working, work one way, or go to the wrong points.

The problem appears to be that the terrain between the gates is unwalkable (Outland blackness/borders)... shit.... ill figure it out...

That shouldn't be an issue. Provide an example map?

Everytime i try to recreate the problem, it doesnt exist... im going to completely redo everything involved, and see how things happen...

Redid everything, coded triggers into redundancy, still nothing works...

Here is the map itself, without reading the triggers, take a guess as to the nature of the map...

I tested it and it worked when I changed the Pathing Map back to the default. The Pathing Map should not be unwalkable, period.

No problem. I had the same issue with Nexus Portals for the Magic Race.
