Out of curiosity, does taking a JNGP saved map and then saving it with a standard editor change anything?

Except for vJass, I can't think of any other NewGen feature that would preclude the map from being saved in the vanilla editor.

Edit: as for the differences, JassHelper might inline some functions that wouldn't get inlined by the regular editor. Also, if you have any script errors in the map, then the vanilla editor might crash instead of reporting them like NewGen does. Of course, if you're only using GUI triggers then this is beside the point.
