Sorry about that. You probably didn't get an answer because you asked such a broad question. Just in the future do some reading so you ask some more specific things, people are more apt to respond if they don't have to type a lot

Ok first of all don't put models into your mpq, its not necessary and you won't be able to play games on battle.net. If you are just testing models you can actually just put them into the same directory as war3 and type the path.
Lets say your war3 path is C:\program files\warcraft III\war3.exe (the default install path btw) then you would put your .mdx file at C:\program files\warcraft III\
Then open up your map editor and find where the model is specified for your unit then type the path. The path is always relative to the mpq archive's root, map archive root or war3.exe location. So lets say your real path to your mdx is C:\program files\wacraft III\mymodel.mdx
In your map editor you will type in "mymodel". That is all because you don't type the extension .mdx ever in the map editor and you leave out the path to the war3.exe. Now lets say the path was C:\program files\warcraft III\my models folder\mymodel.mdx, you would then type in for the model path "my models folder\mymodel"

If you put your models in the war3 directory they won't show up in game unless you modify some registry key, you'll have to search the forum on how to do that because I don't know off the top of my head. Often it's better to just embed the model in the map, it'll show up fine in-game that way.

Now for the skins to work (.blp) you'll need to find out what path the mdx is looking for, this should be in the readme that came with these models. If not then you need to find yobgul's converter and convert to an mdl and look at the bitmap paths. Now lets say the mdx is looking for a skin path of "myskin\skin.blp"
For preview purposes in your map editor you could put the skin at c:\program files\warcraft III\myskin\skin.blp
If you are embedding it into a map then the skin path should simply be mysking\skin.blp

I hope this is helpful to you.

You will have no trouble playing on b.net as long as you don't add files directly to the preinstalled mpqs that store all of the blizzard game data.
For putting files into your war3 directory your path will be F:\ and the path to your war3 directory. Remember though that putting files directly into your war3 directory is only for previewing and testing purposes in the world editor, in your final map you'll need to embed the files into the map itself so it's easy to distribute.
