Unless you give it to creeps, there is no way I can think of. [Confirmation: I just searched the jass triggers for minimap and found nothing that would remove the unit from the minimap. Oh well...]
I figured it out you just give the unit you don't want on the mini map the locust ability. The only thing is it makes it so you can't select the unit, which in my case isn't a problem. Thanks for checking for me.
