Is there any way to prevent rooted/unrooted units from using their alternate animations?

I don't believe there's an easy way.

You could put together a few triggers that force the unit to play the appropriate animations. Ooof. Or, you could probably Chaos the unit when it Roots to another unit, and then Chaos it back when it unroots, to remove the "alternate" mandate from its animations.
